Installation instructions for Mac OS X Snow Leopard computers.

NB Since BAPS v5.4 below has been reported to exprience launch problems on the latest OS X Snow Leopard, it has been re-compiled for the version 10.6.7. To use this re-compiled v5.4 just download the updated BAPS zip package for OS X 10.6.7 and use it instead of the older version below to launch the software. Notice that the download link for the update contains only the BAPS software, such that you need to run the MCRInstaller.dmg from the link below if you haven’t used the old version on your computer.

BAPS 5.4 is now available for 64-bit Mac OS Snow Leopard computers. Installation of BAPS 5.4 for Mac OS X is considerably simpler than for previous versions. Just follow the steps below:

1. Download the BAPS zip package to any location on your system.

2. Unzip the package in Finder application by double-clicking it and install the MCR library by double-clicking the MCRInstaller.dmg file.

3. NB!! Accept the default location for the MCR suggested by the installer program. Also, if you have used any earlier version of BAPS on your computer, remove the earlier installation of MCR by drawing it to Trash BEFORE installing the MCR for BAPS 5.4.

4. When the MCR installation is complete, BAPS softaware can always be launched by simply double-clicking the baps5 icon in the Finder application and the software GUI appears. However, if you launch BAPS by double-clicking the icon, log-window displaying program activity status will not appear but only GUI. To access both GUI and log-window start X11 terminal application (Utilities) and navigate to the folder where you unzipped BAPS package. Issue then the command

5. ./run_baps5.sh /Applications/MATLAB/MATLAB_Compiler_Runtime/v713/

6. NB The above command is case-sensitive and there is a space between ’sh’ and ’/Applications…’

7. NB!! Due to lack of COM server functionality outside Windows systems, Excel data format is not usable on BAPS for Mac. For details on using the other data formats see manual. In particular, the MLST fasta format will be useful option for ’Clusterring with linked loci’.

8. NB If you launched BAPS without the log-window you can use Activity Monitor (Utilities) to see if BAPS is idle or running an analysis. If data files or other inputs are erroneous, BAPS will remain idle instead of running the requested analysis.

BAPS 5.4 contains some new functionality not explained in the manuals for v5.3. An upgrade of the manuals will appear soon. A general manual for BAPS 5.3 is here. The examples of data formatting referred to in the manual are in this zipped folder: ExamplesDataFormatting.zip.
